Totally lost - can't determine what's causing pelvic pain.

After several doctors visits and tests and ultrasounds, I am at a complete loss, and I hope you can help. For the past few months, I've had this pelvic pain I can't seem to shake and I don't know what's causing it.

The background:
- I wound up in the E.R. in July due to some intense abdominal pain. It turned out to be a bad UTI and a nasty ovarian cyst.
- I have had two pelvic exams since then (follow-ups). Both were unusually painful. Not excruciating, just really uncomfortable and slightly painful. I also had a transvaginal ultrasound and experienced the same level of discomfort.
- The exams determined the presence of more (small) cysts, and bacterial vaginosis. I just finished the round of antibiotics today for the BV. All other tests came back normal (have been tested for STDs, kidney stones, etc)
- I only lost my virginity last year to my boyfriend, who left for deployment soon after. I've been without sex/penetration for months.

Has anyone had ovarian cysts that cause pain during any kind of penetration? Is this a sign I still have the UTI?
Both times I had the pelvic exam, it was close to when my period was starting/ending. Is it just normal to feel more tender during that time? Maybe I'm just super tight from lack of sex?
