It's not yeast apparently, then what?

Last week I had a really bad (what I thought to be) yeast infection. It seemed to be triggered by wearing too-tight underwear and sitting the whole day. It was one of the worst that I've had in terms of odour and itching. Monday I took a CanesOral tablet, which lessened it during the day, but it flared up again at night. Tuesday I took another CanesOral tablet, same story, was still feeling aggravated in the evening. I know this is bad, but I also ended up having sex on Tuesday night. We used some yogurt on me to soothe it a bit, and that helped, but only a bit. Penetration was pretty painful at times. Wednesday it starts to hurt when I pee, so I decide to go to the doctor. I get a swab done and urine test, and when the doctor is looking at me says it definitely looks like I have a vaginal infection of some sort.

It's been about a week since then, and although most of my symptoms have subsided, it is still uncomfortable/painful to insert and empty my cup. So I called the doctor just now and they said that everything came back negative. It wasn't yeast or any other vaginal infection I am very confused. I'm going to go in first thing on Monday to talk to my doctor, but I was wondering if you guys had any input as to what this could possibly be, so I can arm myself with information when I see the doctor again. I don't understand how it's not yeast. This has happened before, where I went in and they swabbed and it was "nothing." So I don't know if I have something else going on or my doctor's office is just messed up.

I am wondering if there is any STI that could be confused with yeast? I have had the same sexual partner for 3 years, but could it be something that takes a while to manifest? My symptoms have been strong odour, itching, feelings of pain/burning upon penetration (sexually as well as with my menstrual cup), but I have had no discharge, and for a couple of days it hurt to pee.
